birds, transcription factors, genomes, interferonPtačí genomy vykazují oproti genomům savců a plazů výrazné zmenšení, které se projevuje menším počtem repetitivních sekvencí, kratšími introny i mezigenovými oblastmi. Se zmenšením genomu souvisí také ztráta genů. Stovky genů, včetně těch zapojených do imunity, byly v minulosti označené za chybějící. Následné analýzy však ukázaly, že některé sekvence, například GC-bohaté nebo repetitivní, mohou unikat sekvenaci a anotaci pomocí standardních metod. Mezi chybějící ptačí geny patří i interferonové regulační faktory (IRF), transkripční faktory zapojené do aktivace genů stimulovaných interferonem (ISG) v rámci antivirové odpovědi. IRF3-aktivátor exprese interferonu typu I-a IRF9-klíčová složka ISGF3 komplexu zodpovědného za expresi ISG-byly považovány za chybějící u kuřete a dalších ptáků. Cílem této práce byla identifikace IRF3 a IRF9 u ptáků. Pomocí in silico analýz a de novo sestavení byl nalezen IRF3, pouze u běžců. IRF9 byl identifikován u většiny analyzovaných ptáků, s výjimkou řádu hrabavých ptáků, včetně kuřete. Charakterizace IRF9 byla provedena na kachní buněčné linii. Knockout IRF9 vedl k výraznému poklesu ISRE-aktivované exprese ISG a zvýšené citlivosti k virové infekci, což odpovídá funkci IRF9 u savců. Avian genomes exhibit a significant size reduction compared to the genomes of mammals and reptiles, which is reflected in a lower number of repetitive sequences, shorter introns and intergenic regions. This genome reduction is also associated with gene loss. Hundreds of genes, including those involved in immunity, have previously been reported as missing. However, subsequent analyses have shown that some sequences, such as GC-rich or repetitive regions, may escape sequencing and annotation using standard methods. Among the missing avian genes are interferon regulatory factors (IRFs), transcription factors involved in the activation of interferon-stimulated genes (ISGs) as part of the antiviral response. IRF3-an activator of type I interferon (IFN) expression-and IRF9-a key component of the ISGF3 complex responsible for ISG expression-were considered missing in chicken and other birds. The aim of this study was to identify IRF3 and IRF9 in birds. Using in silico analyses and de novo transcriptome assembly, IRF3 was found only in paleognath birds.
